Blessed with eyes that are able to perceive the otherwise invisible youkai, Takashi Natsume hides his ability from his newfound family and friends to protect everyone's peaceful daily life. Nonetheless, Natsume never fails to show the same kindness to the benevolent youkai and happily returns their names by using the infamous Book of Friends he inherited from his late grandmother, Reiko. Meanwhile, the exorcist clan Matoba still wishes for Natsume to join their ranks due to his overwhelming gift. However, Natsume firmly rejects the clan's invitation since not all exorcists are as reasonable as his friend Shuuichi Natori, and many improperly and indiscriminately seal away every youkai in their way. Unsatisfied with Natsume's answer, Seiji Matoba blackmails Natsume into attending a grand gathering of powerful exorcist families. Natsume soon finds himself in the company of dangerous people and youkai alike. A yokai in a pot wants Natsume to find her doll. When he finds it, she does not recognize it because it has been outside for years. Natsume cleans the doll and makes it a new kimono and the yokai recognizes it in its new clothes.

Natsume finds a towel in the forest during a walk in the rain, and encounters a female yokai who demands it back. The yokai follows Natsume to his home and manages to get Natsume to help her find the "handsome man" who gave it to her 50 years ago at a bus stop. She wants to return the towel the man gave her after he was concerned seeing her play in the rain. The child yokai smells the man's scent in his granddaughter, who tells Natsume her grandfather is in the hospital for an illness.

Natsume finds a letter addressed to him from Matoba. Walking in the forest, he loses it when an amateur exorcist seals a yokai in a pot. Noticing the weak seal, Natsume and Nyanko-sensei take it to Natori's condo to re-seal it. When Natsume returns home he sees Matoba and learns the letter was a request for Natsume to attend a meeting of strong exorcists to weed out the person who has been targeting exorcists.

Matoba brings Natsume to one of the Matoba clan villas to attend the exorcist meeting. Natsume learns that a mask yokai called "Magatsumen" is controlling people and disguises himself as a shiki in order to test attendees if they have been possessed. By following a strange spring sound, Natsume finds the culprit behind the mask possessions and drives the yokai out. Matoba shoots the yokai with an arrow to exorcise it.

Natsume sees strange writing on the chalk board in the Earth Science classroom. Taki tells Natsume of the hairy yokai she helped leave her home. Natsume comes to Taki's home and learns that three yokai had been trapped there -- two "rabbit" yokai and a hairy white one. The hairy yokai is enchanted by Taki and helps find the rabbit yokai in Taki's home. Natsume learns the hairy yokai was the one who wrote on the school chalkboard and goes back to read the yokai's feelings on it.
